1. Dead in the Water - Part One

The Sydney Water Police investigate a fatal bombing on a charter ferry while trying to locate other explosive devices that may still be located in the harbour. The Nemesis crew scrambles to recapture a murder suspect who escapes custody. Kevin Holloway, Frank's younger brother, joins Homicide and is partnered with Frank's good friend Knocker Harrison.

2. Dead in the Water - Part Two

A man claiming to have the missing bomb takes hostages on a passenger ferry. John 'Knocker' Harrison is called in to negotiate.  Frank and Rachel stake out a yacht to catch a scantily clad burglar. A diver dismissed from duty dives the site of the ferry wreck to locate the fourth bomb in order to eliminate the hijackers threat. Frank's older brother Jimmy is released from prison two years after Frank put him away as part of a drug bust.

3. Ghost Ship

The Nemesis crew discover an abandoned yacht adrift in the waters off the coast of Sydney. All that is found on board the boat is a dog and the scorched remains of a body, the presence of which brings in investigators whose involvement impedes Frank and Rachel's own investigation of the incident. The boat crews respond when a bus plunges into the harbour and Helen is given the unenviable task of informing the driver's wife, a woman she herself once had a relationship with, of her husband's death. Patty Holloway approaches Frank hoping he can keep Jimmy from seeking revenge on the people who set him up two years prior.
 
4. Iron Man

Homicide Detectives Kevin Holloway and John Harrison are called in to assist the detectives in their investigation of the death of an Iron Man competitor whose shark-ravaged body was found washed up on a beach. Despite his body being full of steroids, a forensic examiner's report says the man died of a heart attack. The actions of the Nemesis crew are called into question when a rich businessman is arrested for being drunk while in charge of a motor launch. Helen's ex asks for her help in uncovering her dead husband's true identity. Kevin moves back in with Frank after breaking up with his latest girlfriend. Frank keeps Jimmy from exacting revenge on the man who set him up.
 
5. Catch and Kill

Frank and Rachel investigate the murder of a dock worker and the theft of a shipment of Scotch. The Water Police become embroiled in a feud between Tommy's father and a rival fishing family when the Nemesis is forced to cut the nets of a fishing boat stuck in a shipping lane. The water police investigate the accidental death of a recreational diver, but the insurance agent is eager to claim the death a suicide. Frank locates ex con Billy Pope's girlfriend in exchange for him providing information on the murder of the dock worker.
 
6. Lie Down With Dogs

When Billy Pope's girlfriend is found murdered on the eve of giving evidence at an inquiry into police corruption, Internal Affairs comes after Frank believing he tipped off the killer as to her whereabouts. John Harrison, who is also investigating the homicide, tries to helps Frank. The conflict between Tommy's father and the Rispoli family escalates and brings Tommy to the verge of taking the law into his own hands. The dive team are called upon to retrieve the body of an amateur diver from an underground cavern but the recovery effort is called off for safety reasons when Terry is injured in an underwater rockfall.
 
7. VIP

When a Vietnamese family are the victims of a home invasion in which their son is kidnapped, the detectives are called upon to locate the kidnappers before their ransom deadline expires. Operation Terrier is launched to sweep out a warehouse of homeless kids who are believed to be connected to a rash of outboard motor thefts. Two American Secret Service agents arrive to oversee the Water Police's security preparations for a forthcoming presidential visit.
 
8. The Shaft

The divers are called back to the site of a diving accident to rescue a man intent on recovering the body of his wife. Frank and Rachel's investigation of a number of stolen military weapons reveals the crime to be an inside job. Frank confronts his brother when he finds out that Jimmy was the one who set him up for Internal Affairs. Terry and Fiona begin a relationship.
 
9. Death In The Family

A seamingly routine drug raid on a cruiser turns up a bracelet that brings Detectives Goldstein and Holloway into the investigation of the disappearance of a young Turkish schoolgirl. Frank is certain the girl's father is responsible for her murder but it is a race against time to find enough evidence to lay charges before the man leaves the country. Meanwhile, Fiona heads up the search when a prominent radio personality reports his wife missing.
 
10. Goldstein and Son

A young woman whose boyfriend Rachel shot dead during a robbery attempt begins stalking her. At the scene of a boating accident, the divers recover the bodies of an elderly man and his grandson, both of whom were overcome by carbon monoxide fumes from a faulty engine.
 
11. Kilo Hotel

The dive team is called upon to search for Kevin Holloway's body when his car is found abandoned at The Gapa location notorious for suicides. Frank's best mate and Kevins partner is the one to break the news to Frank.While awaiting word about Kevin, Frank and Rachel investigate the death of an animal smuggler whose body was pulled from the harbour with unusual abdominal wounds. With a group of young probationary officers visiting the station, the senior officers pass their supervisory duties off on one another.
 
12. The Jigsaw Man

Inspector Tony Brady of Internal Affairs and Homicide's John Harrison head up task force Kilo Hotel which has been formed to investigate Kevin's death. Body parts found floating in the harbour lead Frank and Rachel back to the victim's boyfriend. Hawker offers Fiona a promotion to Pier Support Officer as a means of breaking up her relationship with Terry. Knocker questions known drug dealer Jim Pappas in regard to Kevin's death. Rachel's ex husband begins legal proceedings aimed at getting full custody of their son.
 
13. Bang Bang, You're Dead

A drug raid on the boat of Jim Pappas, the chief suspect in Kevin's death, ends with Pappas being shot and killed by Knocker. Rachel losses access to her son when she's late for a custody hearing. The boat crew's time is kept occupied dealing with a man who is attempting to recover a safe from an old bank robbery. Hawker risks his career trying to prevent an abused Kurdish sailor from being returned to the Iraqi freighter from which he was rescued. Fiona's acceptance of Hawker's promotion brings an end to her relationship with Terry.
 
14. Black Water

The body of a young boy is recovered from a car pulled from the harbour. The boy's murder bears a striking similarity to another boy's death thirteen months earlier, leading investigators on a search for the killer in hopes of finally bringing him to justice. When his principal witness dies, Sykes works to track down additional witnesses to a one-year-old boating accident in preparation for an impending court date. Rachel defies a court order prohibiting her from visiting her son.
 
15. Eyewitness

When a man is killed by a speed boat deliberately driven into the back of his vessel, the detectives are unsuccessful in getting witnesses to come forward to testify when the person responsible is identified as one of Sydney's most notorious crime figures. Sergeant McCall oversees the testing of the participants in a police drivers' training course, one of whom is Sykes. Miranda Latham, a witness to the boating accident, approaches Rachel with her fears about being watched. When the station's cleaner is found dead, only Hawker takes an interest in the man's family. Rachel and Knocker become romantically involved.

Internal Affairs sets their sights on Sergeant Blakemore believing that she sold confidential information that lead to the murder of police witness Miranda Latham. The disclosure of Helen's use of police resources to perform a background check on her partner brings an end to their relationship. The Nemesis crew chase down a jet ski rider who has been menacing surfers. The identification of Miranda Latham's killer leads to a hostage taking and a deadly confrontation between Frank and Marty Miller. Knocker has a word to Jonathon about giving Rachel access to her son.
 
17. Old Flame

While attempting to apprehend two fleeing armed robbers, Frank is shot and must be rushed to hospital. Inspector Webb receives information on the robbery suspects from Moira Randall, an old friend with a suspicious connection to the thieves. Knocker has another word to Jonathan about Rachel seeing David. Hawker reopens an investigation into a five-year-old boating accident that took the life of a police officer.
 
18. Bad Blood

John Harrison and the dive team are called out to a local farm to investigate a string of murders. Dave McCall becomes emotionally involved with the wife of a suspected serial killer only to have his empathy turned against him when the detectives uncover her involvement in her husband's horrific crimes. A man found hiding in a warehouse, his clothes covered with blood with no memory of recent events, specifically asks for Frank's help in determining what he may have done.

When Moira Randall's body is pulled from the harbour, Inspector Webb, in an attempt to keep their affair a secret, is slow to provide valuable information to the detectives investigating her murder. The crew of the Nemesis is called to Shark Island to deal with a group of drunken university students, but their job is complicated when one of the students goes missing while being escorted back to shore. Webb chooses to resign after he is departmentally charged with misconduct and untruthfulness for his hindrance of the investigation into Moira Randall's death.

The recovery of the body of a boy whose murder resembles those committed by Ross Beale, who was charged and subsequently imprisoned based on the work of the detectives, raises questions as to whether police may have arrested the wrong man. When another young boy is abducted, the detectives strive to uncover the person responsible for the crimes before this latest victim meets the same fate as the previous abductees. Meanwhile, Tommy acts as a chaperone for a young boy rescued from the sea as the boat crews continue to search for the boy's parents.

The investigation into Kevin Holloway's death returns to the forefront when a young criminal, apprehended in the midst of a break and enter, is found to have Kevin's missing gun in his possession. The boy's father is none other than Chris Kollias, Jim Pappas's solicitor, and the boy tells the detectives that he acquired the gun from his father's safe. Tommy tries to launch a murder investigation when he suspects a drowned man's wife and best friend were somehow involved in orchestrating his death. Knocker arranges a secret meeting with Chris Kollias to collect the remaining items relating to Kevin's murder that Jim Pappas had given Kollias for safekeeping. Knocker proposes to Rachel.
 
22. Unfinished Business

Chris Kollias, Jim Pappas's lawyer and the man Frank suspects of knowing more about Kevin's death than he's saying, is reported missing. While Cassidy and Tommy stake out a park to catch a flasher, Sykes accompanies the detectives to a caravan park to look for leads in their investigation of the death of a resident who was stabbed, drugged, and beaten before finally drowning. Inspector Brady informs Frank of Internal Affairs' suspicion that Knocker was involved in Kevin's murder. Rachel introduces Knocker to her family.
 
23. Respect

The recovery from the harbour of the bodies of two people who died of carbon monoxide poisoning lead detectives to suspect a connection to the activities of Asian gangs. Frank and Rachel are joined by an Asian crime specialist from Task Force Oak to help in the investigation. Hoping to find evidence connecting him to Kevin's death, Inspector Brady coaxes Frank into doing a preliminary search of Knocker's house, but when Brady arrives with a warrant, all of the implicating evidence has disappeared. Rachel and Knocker announce their engagement. 
 
24. Wrecked

The Nemesis crew come across a man attempting to bury the body of his murdered brother-in-law but the story he eventually tells the detectives does not match the evidence at the crime scene. Terry and Dave deal with two best friends who have been plundering a shipwreck. Both Helen and Jeff are passed over for the vacant position of Patrol Commander. Knocker is called out to negotiate with a potential suicidethe sister of the detectives murder suspect.

The discovery that a recent murder victim was a witness to the events surrounding Kevin's murder leads Frank and Tony Brady on a search for other people who may have seen what happened the night Kevin was killed. Hawker, who has decided to file an appeal for the Patrol Commandership, assigns the Nemesis crew to supervise a photo shoot for a world-famous model. Rachel and Knocker question two patrol officers as to how a dead body wound up in the harbour.
 
26. Knocker (aka "And Then There Was One" )

Internal Affairs continues to track Harrison while Frank and Brady race to locate the final two witnesses to Kevin's murder before Knocker can silence them for good. Frank and Brady inform Rachel of Knocker's involvement in Kevin's death. The Nemesis crew come to the aid of a tourist who gets stuck at Fort Dennison and escort a pregnant woman to hospital. Hawker wins his appeal and is appointed the new Patrol Commander.
